I use 1.4x and it works fine for me.
I have version 1.4x, and use the Mods folder. I didn't have that problem, but if you have an older version there may be problems that I am unaware of how to fix. But, as a last resort, you could always copy the source code and paste it in the anomalies.xml file. If anyone can figure out a solution (or already know the answer) please post it.
You've stated in the readme that all the original anomalies will still appear in the game. Unfortunately this does not seem to be the case. I believe you need to include all the original data in your Anomalies.xml to make this happen.
Great mods otherwise, they look great!
